Biofuels do produce carbon dioxide when burnt, but the key point is that they release the carbon dioxide they absorbed when they were grown, and which will be reabsorbed when the replacement crops are grown. They are thus carbon-neutral (more-or-less).
With fossil fuels, the greenhouse gases absorbed over millions of years are being released very rapidly, causing the present and future problems.
